The issue is not with the user, it's with the software. The "delete files after import" option was checked but Quik deleted the media before completing the import. Judging by what I have been reading on the interwebs, many users are having the same issue.
For the price of $89, I purchased data recovery software and was able to recover the files from the SD card. It is a very steep price to pay for using GoPro's software as this is a very basic and fundamental feature that should always be bug free.

I used the free versions of Disk Drill and VirtualLab Data Recovery to determine that the files were recoverable. However, in order to actually recover the files, you need to pay for the full versions of these programs. I opted to purchase Disk Drill 3 and was able to recover all of my files.

[ New ]This has happened to us too. It's a devastting problem - trip of "lifetime gone in a blink of an eye. GoPro support has nothing to offer to help in trying to recover data. So very very disappointed in goPro.

[ New ]Exact same issue. Quik imports the images. Preview in "Media" shows a timelapse with 1640 images. Preview won't work in Quik. Open with Studio, and half of the images play. Check folder, only 745 show up. No files on the SD card.
**Edit** - Might have found part of the issue -
Timelapse went overnight. Files from the first day are in a folder with yesterday's date:
....Pictures\GoPro\2017-04-02\HERO4 Session 1\Time Lapse 1
Files from the second day are in a folder with today's date, ALSO with subfolder "TimeLapse1"
...Pictures\GoPro\2017-04-03\HERO4 Session 1\Time Lapse 1
Quik has the total number of files showing in a preview timelapse (1640) - but that won't play in quik. Each subfolder has part of the files - 745 in the first day, 895 in the second day.
I'll try combining them...
***AND IT'S WORKING***
I put the files from day 2 into the day 1 subfolder... number sequence lined up... and it's working fine now!
OK. So, maybe it will help somebody. Check your download folders and see if it's splitting your timelapses over days and screwing up the metada vs what's in what folder.

[ New ]I will chime in and confirm this is a problem for me as well. A couple times in the past, I've noticed/remembered specific video shots and timelapses that are missing after Quik import, and wondered if I just screwed something up. I'm pretty tech saavy, so after a few of these missing files I knew something was up with the app.
This weekend I filmed and maxed out a partially full 32 GB card with both video and timelapse shots. Quik claimed to import the files and gave a confirmation of successful import. The footage never appeared in Quik or on my laptop... and it is now gone from my camera as well. It's safe to say that I won't be using Quik ever again. Thankfully I also have some of this weekend's video footage on my mobile phone, but not enough to make the nice edit I was hoping to produce.
