Do you mean the file counter that shows up on the front LCD screen of the camera? If yes, such counter resets once you delete files of empty out the SD card.

I recently bought 2 GoPro 6 to do some 3D work (and yes there are still people doing that), since these cams can very well be synchronized with Smart Remote. Now, if you use one camera to do some additional 2D videos for other reasons the internal counter increases the file number by the footage number taken in that session, whereas the camera not in use keeps its lower file number. So now you have the problem if you use both cameras, either for dual work (e.g. to take different perspectives) or you take some 3D footage that the matching files have different numbers, e.g. GP00017 in one camera and GP00027 in the other, even if you had erased the SD cards prior to your work and the front monitors show 00. To find the matching files takes time, especially if the footage is large and taken over a longer period of time. The only possibility, to my knowledge is to compare the respective file length, which are, using Smart Remote quite similar, but not exactly the same and to preview each respective file (left and right). This procedure is pretty annoying.
Is there any work-around?

I believe we cannot change that.
There's no way to reset it either.
Just like other cameras. If you're familiar with Actuation/Shutter Count.
It is also a way to prevent file corruption / accidental over writing.
It's just my personal opinion.
Let's wait for other community members opinion.
