Passthrough and housing

Can the passthrough usb cable be connected even when the protective housing is on the camera (Hero9)?

Here's a review of the GoPro USB Pass Through door:

 

It shows how it works.  Not sure what you mean by "protective housing" on the Hero 9.  The only Protective Housing the GoPro Hero 9 has is a water proof case.  If it had a bit hole in the side of it to put a cable in, it would no longer be water proof.  

As it stands, the Pass Through USB door is not water proof either but it is weather resistant, that means things like rain and snow should not be able to enter the camera with the door and cable in place.
