I've used two GP 7B for making 3D stereoscopic video. They were configured the same and I had no problem using the audio track to align them together in vegas pro. Then I took the 'right side' camera out to do some 240fps video. Afterwards I carefully reconfigured both cameras back for 3D recording - and you can see what I needed to do to align the videos is to offset the right track approximately 1/29th of a second before the left in order to get the video alignment to be correct. I get this might be pretty esoteric but please have a look at this. I know there are other video alignment threads going on - and my cameras are both being externally powered - so any bug in that should affect the cameras the same way - this seems to be different. FYI this is about the 12th 3D video I've made and the 1st I've had this alignment problem with.
